Madoka is quite fresh while Sailor Moon is the true classic. Sailor Moon is at times far more cheerful manga than Madoka but sometimes is equally dramatic. I also find Madoka & Usagi kinda similar

I'm going to summarise their similarities by explaining their main attributes regarding the plot and story progression. Both mangas are about young girls who face the unknown. An unknown curse/force of power that prevents them from achieving their dreams/goals. Mahou Shoujo is something you watch being watching, thinking it's about cute magical girls but you quickly learn that it's a deep and twisted story. This is the same for Coffee Moon, judging by the characters you assume it's a cute story but when you read the first chapter you see how dark and desperate the main character is. They seem cute at first but they are both dark and even creepy at some parts. They mess with your head in more than one way. They share some of the same themes and have similar characters. They deal with pyschological issues and have small amounts of gore here and there but nothing too graphic or a hard to look at.

Both are dark magical girl themed stories with focus on dark subject matter as well as the 2 mcs having a close bond as well as its emotionally driven story.

Right off the bat, generally speaking they both have a grim, heavy atmosphere with hints of despair and hopelessness at times. Besides that, they both deal with wishes and dealing with the results/consequences of those wishes. A happy normal everyday life is broken by said results/consequences. There are further similar points but I'll refrain from mentioning them to avoid spoiling anything.

Both Mao-chan and Madoka have more realistic takes on magical girl life. While Madoka uses this realism to include many dark and disturbing themes into the story, Mao-chan uses it in the form of comedy involving the weak military. Both stories have very lovable young magical girls still trying to learn about their responsibilities, and you enjoy seeing them power through obstacles.

They have that moe, cutesy artstlye, but are more than that. They have a group of girls trying to survive a cruel reality, but try to struggle through and look for hope. For Madoka Magica, a messed up magical girl world, and for Gakkou Gurashi, a zombie apocalypse.

Suicide Girl and Puella Magi Madoka Magica are two magical girl manga aimed for older men, as seen with stuff like mentions of suicide and several characters having tragic backstories. The demons that the magical girls fight in both manga appear quite grotesque and/or otherworldly, and they cause the negative emotions in people to manifest and cause them to kill themselves. Despite the grim atmosphere, the main character's relatively more upbeat attitude shines through, so the story is not completely (and literally) hopeless.

Strawberry Fields Once Again and Puella Magi Madoka Magica are two 3-volume series focusing primarily on two girls; there are girls' love/GL/lesbian elements, which could be a bit of a spoiler for the latter, but the series is kinda notorious for it along with other things, and no point hiding that for the latter. There is also another common plot similarity, but that one is definitely a spoiler for the latter; I suppose just keep note of past, memories, and seemingly unlikely relationships (whether romance or platonic) as common themes.

Puella Magi Madoka Magica and Prétear are two magical girl series that have some interesting takes on the genre, with the former series using deconstructive elements to fuel its plot and the latter having the magical girl's powers mainly being channeled through seven magical boys. Both series have dark elements (especially in Madoka Magica), even providing some dark surprises, and both even start out with the main protagonist being unsure about accepting their newfound situations.

The Promised Neverland and Puella Magi Madoka Magica are two manga series that feature a female character in the lead role and seem to start off innocently. After the fate of another character, the plot is revealed to be a more mature story where the characters realize the dangers they're put in and that they are being used for others' benefit. These series are not meant for a younger/sensitive audience, as there are some scary imagery and some gore in both.

The paper construction style of the witch scenes in Madoka are similar to many scenes in Annarasumanara. And in both, these scenes represent negative emotions.

Both series have allusions to religious ideas, although The Music of Marie is much more obvious with them than Madoka. Both have an interesting art style, even though Madoka is adapted from the anime. If you like a series that starts off light-hearted but becomes dark and mysterious, then you will enjoy both of these.

Madoka and Ahiru are both two little girls who thinks to have any special ability, they both try to become stronger with the help of ambiguous helpers and have to face all the responsibility coming from this choice. Besides both manga represent really cute girls overcoming big magical problems and even fighting other little girls, who choose their side due to their personal insecurity or worries.
