When watching Cartoon I tend to notice most characters don't behave/react in ways I personally would or even that I think a realistic person would (this is not a bad thing and is one of the selling points of Cartoon for me). This applies to Lycoris Recoil too, with the only character whose actions I can understand and thus relate to being Takina.
Specific examples?

It sticks out to me that Takina is the the character the author wants you to relate to and put yourself in the shoes of, meanwhile her character is not fully explored, especially her personality and flaws. The way I see it is Takina is a self insert character, while Chisato is unfortunately written as a "waifu" character (may elaborate on that when I have time and feel like it).
What are your thoughts?

Well, yes. For me it has always been takina and chisato was pretty much the person you (Takina) interact with

i think the term you are looking for is audience surogate (since TvTropes describes it pretty much the same as you did) and not really self insert, but I agree

Not at all...

she totally doesn't feel like a character which could resonate with audiences as self insert, she is just one of the two main characters.

You relating to a character isn’t the same as them being self inserts, it just means the character is well written. I’d say Takina can be a point of view character at some points, acting kinda as a way to introduce the viewer into different aspects of Lycoris and the broader setting, and she’s the one who often asks the questions that help explain things to the viewer. But again that isn’t her being a self insert character.

In order for her to be a sel-insert she’d have to be pretty inconsequential but the plot practically revolves around her and Chisato. She has her own drama and history, just like Chisato; the difference being hers is shrouded in mystery. I imagine the sequel is going to go into her backstory and there will be some juicy revelations. A true self-insert character would actually be someone like Rudeus where he self-monologues and addresses the world as if it’s from a first person perspective. Another example would be Ainz from Overlord, although a lot, lot more character is fleshed out in that anime compared to MT where Rudeus doesn’t really talk about his past so it can be more innocuous. In OL, Ainz describes his history many times and it is impossible to justify him being a self-insert at times (especially when certain key moments revolve around him discussing a past “only he would know about” or Ainz’s history with specifics. Rudeus tends to just go on tangents that are pretty vague so it’s easier for an audience member to adjust the narrative according to their own past.

Mmmm... I relate to her more than some of the characters, but only in certain situations. There are a lot of times when I think she's batshit crazy or just a jerk.

I don’t agree. I think she’s just a more quiet character. I don’t think any of the characters are self-inserts. You can still relate to them though.

I can see the argument being made that given she is quiet, one can insert their views into Takina so she could be a self-insert not to mention how charmed she becomes with Chisato.

That being said, Takina starts off as cold blooded killer loyal only to a government agency. That is not where most people can begin to start off with. Then there was that episode where she goes hard into something a quiet person wouldn't do, volunteering to take charge and manage a cafe's finance then playing stocks.

In addition, Takina has buttons that can be pushed and she pushes back. She can clearly interact with Chisato in a way that is distinctly her. A self insert would be in my opinion a lot more passive than Takina.

My point is Takina is too distinct and not passive enough to be a self insert.
