Save for the fantasy and harem elements, both have the same concept of a kid that somehow turned into a teacher in a middle/high school, with a group of quirky students. Both were made by the same studio as well so you might like the other series if you liked one of them.

I make this recommendation rather on aesthetic rather than plot reasons. Among all anime made by studio Shaft, both Negima!? and ef share a similar animation style that looks incredibly detailed for the era they were made. If you're a fan of studio Shaft please check both anime, they're so well animated that you'd hardly believe they were made almost 20 years ago.

Exploring how screwed up is an individual vs exploring how screwed up is society overall, with both series having the protagonist as a mere spectator, althoguh Irabu's goal is healing or at least helping people with whatever mental problems they have, while Kino barely intervenes, but both leaving the spectator to reflect on what happens in the series. Both can be resumed as: The world is not beautiful, therefore, it is/You're not perfect, therefore you are. Heavily recommended if you want some thought provoking stories.

Katte ni Kaizou

They're both from the same studio, based on the manga of the same author, as well as having the same type of comedy of taking something simple but slowly taking it to the utmost extreme. They could perfectly be a spin-off of each other, or be considered the same anime but with different characters and setting. The only noticeable difference is Katte ni Kaizou having a more raunchy comedy and less social critique but if you liked Sayonara Zetsubou Sensei and wish you had a fourth season, this will surely calm your itch for a while.

Both are fantasy stories that get inspired by classic fairytales and integrate them into the story, dealing with a different fairytale as the story progresses. If you're also into anthropomorphism you will surely like the other series.

Both are about of bishounen detectives solving mysteries with unusual solutions. Both series are quite heavily in dialogue and make use of the supernatural powers one of their members have (Reijirou and Mayumi sharing supernatural vision, for example). Now let me note that Mouryou no Hako is more grim and adult compared to the cheery and colorful Bishounen Tanteidan (The first being Seinen and the second Shoujo-ish), but fans of detective stories will surely enjoy both.

Both are sequels to anime that are tonally different to their prequels, also revealing important plot elements that change the perspective of everything that happened to that point. I know these are second seasons but if you found the first season of these series boring, the second season is a VAST improvement.

While they might both differ in style, they're both more similar than it seems. Both are about people living in the same place, with that home being iconic to the series (Moomin House and Hidamari Apartments), and all their inhabitants forming a sense of community. I'd recommend the other to fans of Iyashikei.

Both are anime made by the same studio, which involves a male teacher whose girls in the class suddenly fall in love (literally) with him. Negima!? does play the harem part more hevily, while Sayonara Zetsubou Sensei keeps it as a subtext, but both are funny stories about the antics of quirky students and a quirky teacher. I'd like to note that Negima!? also differs in having supernatural elements like vampires or magic.

Both are wholesome stories of schoolgirls having a good time together and forming a strong bond of friendship, with the ocassional intervention of a quirky teacher. Hidamari goes more the SOL way and Azumanga has a heavier focus on comedy, but I am sure that fans of any of the anime will surely enjoy the other series.

Both are dark comedies that feature a protagonist similar in appearance and personality: both are depressed, cynical, paranoid and overthinking, both also struggle with all that's wrong in the world for them to succeed. The animation in both also is similar, with surreal scenes and use of live-action imagery that enhances the feeling of angst and misery both protagonists undergo with. They are both pretty fast paced anime as well. (copied from my AniDB recommendation)
