Both manga were created by Ikeda Riyoko and therefore are naturally quite dramatic. Both have main heroes/heroines that while being physically female dress and act like males (one even identifies as a male). Also both experience unrequited love and intense longing while their ending is similar and heartbreaking.

Mahou Shoujo Madoka★Magica: The Different Story

Both are definetely among the best mahou shoujo manga out there. Even though Sailor Moon is longer and starts out lighter, it eventually takes a darker turn which is similar to the general dark tone of Madoka★Magica. Both emphasize the importance of female friendship and companionship. Finally, in both of these manga the heroines undergo substantial character growth and are forced to make tough (and almost sadistic) choices.

Kanojo wa Mada Koi wo Shiranai
|
The romantic aspect is quite similar. Both are about childhood friends. The boy falls for the girl but the girl is totally oblivious of his feelings. However Last Game is a comedy while Kanojo wa Mada Koi wo Shiranai is a drama. Also in Last Game the guy is the rich one as opposed to the guy in Kanojo wa Mada Koi wo Shiranai who is almost like a servant in the girl's house. Moreover Mikoto is a lot smarter than the naive Anna.
