There's the obvious "beautifully illustrated space mech fighting against an initially vague enemy" factor, but I find them to also be similar in spirit. Gundam AGE's AGE System that learns from the Gundams' battles is similar in spirit to Gurren Lagann's Spiral Energy; just as Spiral Energy reflects how humanity keeps going and is evolving day by day, the AGE system is a weapon system that evolves right alongside its pilots.

In a futuristic world, people have colonized space, yet some still live on Earth. Control of the human settlements is split between two major powers. Our story centers around a shonen living in a small, independent space colony. When it comes under attack by one of the powers, he hops into the nearest mech, which happens to be a superweapon, and proceeds to take the fight the invaders. Both series feature a supernatural power which is downplayed initially, newtypes in Gundam and vampirism in Valvrave. The main difference is that Gundam is a more military-focused anime about defeating the invading nation, while Valvrave is about preserving their own colony and spends the downtime focusing on slice of life elements.

Both anime sound like something out of a video game: Druaga being about scaling a mountainous tower, Magi being about the clearing of the dungeons. They both feature somewhat initially useless leads that gradually grow into badasses and secretly have an iron will that makes them respectable. They both have about the same ratio of seriousness to comedy, and although neither are amazing, they're both plenty enjoyable.

Both are tales of innocent creatures of abnormal birth having their hearts darkened by mistreatment. However, while Mewtwo Strikes Back is a kid-friendly tale with a happy ending, Elfen Lied is a gorefest that may not be safe for some ADULTS.

Both are stories of the protagonist finding themselves in an alternate world were they have what they've always wanted. The main differences are that Haruhi is a Slice of Life while Naruto is a fighter, and Naruto is shown actively enjoying the other world.
