Girls with supernatural powers are pursued by an evil laboratory who make experiments with them. A boy finds them and try to protect them from the organization. Both have lot a sad scenes and dramatic deaths.

Both Gokukoku no Brynhildr and Elfen Lied involves experiments dealing with young girls that are considered a threat to society. Because they are dangerous to everyone around them, they are ostracized by society. However, one particular character from both series stands out as a prominent 'experiment'.

There is violence from both series with psychological themes, deaths, and other cruel themes exploring the nature of characters and human society as a whole.

Both are by the same Author and they share many similar plot points but have enough differences to make them unique from each other

Well, here we see a diferent develop, because this manga is of the same creator of Elfen Lied, so in the end if you read it you will find it with a bit of similar things that is Elfen Lied, and they are so much alike, but with a diferent list of characters and story

both starring potential lovers  who used to be childhood friends who later grew to suffer amnesia.   like lucy   neko loses her memory   and  escapes a lab. both these girls have super powers   and the lab they're in   treat them and a whole bunch of other super girls harshly  sometimes even killing them....the lab is after them...   ryota like kouta (these names almost rhyme!) meet the main wench from their childhood   and frequents a place  surrounded by wenches..and a big chunk of them like him.. harem     
also   there's a wench  with glasses  who parades around in her underwear  freya and arakawa (later on)
the harnesses   the special girls in both elfen lied (forehead) and brynhildr (back of neck) wears them..each with a unique consequence when removed.
both Elfen Lied and Brynhildr  have a thing for Germans..you have to wonder if Lynn Okamoto  is half german or just obsessed with German culture..the elfen song , german codes, a german girl,  a german title ..etc.
the girls can melt   both lucy from elfen lied and the brynhildr wenches read more

Although not entirely the same, both series involves humans with supernatural abilities which are considered a threat to society. They are feared and society regards them as monsters.

Both series has psychological themes as well as gore, blood, and violence.

Both series' main male protagonist also has similar personalities and their lives are changed forever after a certain event.

Both series also has a mysterious like background regarding the origins of the characters, the setting, and how events came to be involving some of the supernatural powers presented.

There's an instinctive to craft a story with powerful female fighters in both series. While they follow a different premise with a contrast in their settings, both series unifies the concept of fantasy/supernatural horror. The main male female characters from both series possesses incredible powers that are capable of superhuman feats. Throughout both series, we learn about the most prominent of these fighters including their personalities, origins, and even some background story. Both series also relies on flashbacks to tell events from the past that has profound influence relating to events of the present.

though they are both of a different genre, they both feature a very norse mythology heavy theme..mythological names and mentions such as Freya, Valkyrie, Ragnarok, etc. both manga series will have the reader thinkin "WOW these mangakas must love norse mythology...so if you like norse mythology be sure to check out HSDK and Bryhildr

The theme of young girls turned into super weapons is present in both manga series.

Both series features a regular main protagonist whose life is changed forever after meeting a certain female character. From there, they form a strange bond.

Both series has supporting characters who also has powers of their own rights. With that right, they do what they want but learn best to control them.

Both series has a lot of action, drama, some comedy, and violence. Both series features a darker tone as the series progresses where some psychological themes are introduced along with a dark story.

Females with some kind of super power gather around the protagonist. They have to fight against other magicians/sekirei. Both stories have a similar mix of action, comedy, ecchi and drama, altough GnB generally has a darker atmosphere. The leads of either manga dont have any actual power, but in case of GnB he is noetheless quite capable. (Minato in Sekirei not so much)

Both have a boy and girl duo using future predictions to stop people from dying. This is more the main focus of the plot in Ann Cassandra, whereas it's a secondary plot in Gokukoku no Brynhildr.

Both series has a dark theme that is surrounded by mysteries regarding the origins of these girls.

Both series has horror themes as well as violence and gore. They also contain a plot that gets darker and darker as each chapter progresses. From the beginning chapter, the main male protagonist's life changes forever in both series.
