Rahxephon was influenced a great deal by Evangelion. Similarities range from psychology of their characters, characters themselves (Haruka~ Misato, Ayato ~ Shinji, Quon~ Rei, etc.) and visual style (contrast of realistic setting and supernatural elements).  

Ghost In The Shell and RahXephon are similar because both are masterpieces of sci-fi genre, and the mangás storylines are strongly different from their respective anime versions. I read the Ghost In The Shell mangá after watching the anime, and the characters are a lot different. Motoko and Batou telling jokes, a energetic Aramaki, and a more dense history turns this mangá in a must-read for the sci-fi fans. Just as dense as the RahXephon mangá, and both titles have cool action scenes. Try it out!  

If you like the mix mecha/romance, so you must try Magic Knight Rayearth too! RahXephon has more reality in the storyline, and on the other hand Rayearth is based in magic and fantasy. Besides the big background differences, they have the same essence.
