Basically I thought that it was based on the light novel, but then I found that the novel is a precuel... and there is a manga also. So my problem is here, Angel Beats is some kind of original sequel to the novel or it was based on the novel itself? Also, the manga came after the anime, right?
Maybe I'm just stupid but I got really confused :P

IIRC Angel Beats was an anime original project that had manga/LN come out afterwards.

Remember that anime don't need source material i.e. manga, LN, VN, to get created as long as there's an original script.

I dunno, but if you're asking about the source material, according to MAL, it's an original.
The manga & novels would have to come out after the anime if it was an original.
I don't know much though.

The original creators of Angel Beats!, Jun Maeda and Na-Ga of Key, were interviewed in the July 2009 issue of ASCII Media Works' Dengeki G's Magazine. Around the time Key completed the first release of their sixth visual novel Little Busters!, Hironori Toba of Aniplex (himself a fan of Key's works) approached Maeda around October 2007 about collaborating to produce an original anime series.

So Angel Beats is an Anime original? That's odd. I always thought it came from the Visual Novel, but I guess not, huh :S

6 VNs planned. 1st was released 6/2015, but fansubs might take a long time... unless they go Kickstarter like Grisaia/Clannad.

as an anime that stand alone but later it had a manga and a vn as well.
