Similarity between these might come from the same "level of seriousness". Not totally philosophical and not gory, but on the other hand not sweet, cute or hilarious. Lots of monsters here and there (all presented in convincing way). Young protagonists with problems of role in the world and identity. NnM is more graphical (nice 3D usage) and story is not as complex as 12K, imho mainly because setting in modern Japan and not in a parallel world.

I guess the story outline would be not enough for claiming some special similarity, as it is already sort of a cliche (secret organization vs supernatural enemies fighting in a way that society doesn't realize...). Lead characters have not much in common (melancholic insecurity / aggressive overconfidence) but for me what makes those movies alike are pictures. Maybe Robin is not so 3D, and generally lower quality (TV-series against the movie), but there's some visual mood much in share. Low saturation and contrast for colours and dark settings and probably some more subtle factors can provide same feeling for both shows that personally I much appreciated in both these titles.

Kino no Tabi: The Beautiful World

Both animes are slow paced and thought-provoking, episodical in structure and green in look and feel, still, with some drastic shots here and there. Maybe Mushishi is more 'supernatural' whereas Kino no Tabi gets more comical. Both travelling protagonists seem to be fine with solitude, yet accompanied all the time.
