In both stories, the central character is a girl who finds herself dealing with dealing with supernatural beings. In both cases, these include some difficult characters that the girl eventually wins over with some effort. Their personalities are somewhat different but overlapping. FB's Tooru is incessantly cheerful and optimistic, whereas Kakuriyo's Aoi is more precocious and incorrigible. Both make frequent references to who raised them, though they are vastly different from each other. Tooru's mother was an inspiration not only to her but everyone else she met, whereas Aoi was abandoned by her mother and raised by her grandfather, who we learn was quite a scoundrel to those Aoi later meets. (I could have listed either version of Fruits Basket. I chose the later version only because it has follow-up seasons that complete the story.)

Some similarities between these two anime were evident in early episodes. Both revolve around a single guy who lives alone and works a salaried job who with little warning ends up taking a younger girl into his home. In "Usagi Drop" it's a 5-year-old who is technically his aunt despite being 25+ years younger than him. In "Hige wo Soru" it's a 17-year-old runaway, 9 years younger. In both shows his co-workers are supporting characters and we see taking on a child having effects in the workplace, albeit in different ways. The stories take different paths later but the theme of the guy being a parental figure remains throughout in both cases. Differences are most obviously the ages of the girls. Also, where in "Usagi Drop" it's a more permanent custodial relationship, in "Hige so Soru" it's an ad hoc arrangement where the girl's past life and relationship could quite possibly come into play by the end of the season.

Of the two, Seitokai Yakuindomo has more perverted characters and topics.

Both stories take you to places you never imagined you'd end up at, though in different ways in accordance with the styles of their respective directors. Whatever else I could say, others before me have said better.

Both have much of the story taking place in the mountainous regions of Japan west of Tokyo (Kimi no Na Wa in Gifu prefecture, Summer Wars in the neighboring Nagano prefecture). In both stories we see the contrast between the modern and the traditional, both have an older woman who best personifies the traditional aspect, and in both the main male protagonist is used to life in the city and finds himself trying to bluff his way through being in this more rural, traditional setting (though the circumstances are quite different). There is also a notable similarity in the endings.
