Both are works about discovering ones path in life and pursuing it with all one has. The pacing of both of these works is very similar - starts slowly and increases with time. Both contain light romance, that doesn't overpower the main theme and adds to it instead. Both have strong willed protagonists, who dream about their own work. Both have surreal moments that merge perfectly with reality forming an interesting and fun to watch movie! It's very motivating.

They are similar in a way that the more twisted and complicated everything gets, the better it becomes, first episodes start off slow but by the end - every episode is like a piece of a puzzle that adds up to make a complete picture. Both are unusual, visually beautiful and artistic.

Fractale
add

Both anime have a futuristic setting and are about a war between two different sides. Last exile has one side that hasn't even enough drinking water and the other side living in extreme luxury, making the setting kind of dark. In Fractale one side lives leisurely completely depending on technology to work and are brainwashed to be ok with it, and the other side lives by self-supporting. The self-supporting side strongly disagrees with the system and tries to destroy it. As you can see there isn't really a proper reason for this terrorism, so the story ends up not as deep, still both animes are well made and interesting enough to watch. (But anyways, I think that Last exile > Fractale)

No.6
add

Both are about a world that is ideal in some way, and both of these ideal worlds have a dark secret behind. In no.6 a chosen ignorant group of people can live in bliss, and everyone who dares to have a different opinion are eliminated, reminds me of communism a bit. In Fractale everyone lives in a so called free world and receive a brainwashing frequently, so that no one would have doubts or questions. I think no.6 is deeper, darker and I personally liked it more. Fractale is a lot more light and childish, but enjoyable nevertheless.

The 5'th and 6'th chapter of Goshujinsama ni kiwotsukete -' Family pop' have a similarly sweet relationship between a child and two males. There are some differences, but the feeling and mood are equally nice! Sorenari ni shinken nandesu is a lot more serious, though. If you enjoyed one of them there is a high probability you might enjoy the other as well.
