Mahou Shoujo Tokushusen Asuka

Both shows revolve around a group of teenage girls that are trained killers. In "Magical Girl Spec-Ops: Asuka", they work together most of the time, while in "Akuma no Riddle", it is more of a survival game between them. The main characters Asuka and Tokaku are both kuudere characters, who don't really show their feelings, but care deeply about the secondary protagonists. Both anime have a dark setting and a lot of violence, but "Magical Girl Spec-Ops: Asuka" is in some cases more explicit and even disturbing.

Lycoris Recoil
add

Both anime focus on (a duo of) teenage girls that are used as soldiers/ killers in order to maintain peace. Of the two shows, "Magical Girl Spec-Ops: Asuka" is by far the darker one, featuring graphic violence, torture, and disturbing backstories, while "Lycoris Recoil" maintains more of an equilibrium between CGDCT and gun fights. Both shows have a lot of yuri undertones, but "Magical Girl Spec-Ops: Asuka" elaborates more on them.

Shingeki no Kyojin
add

Both anime share a dark setting where humanity was nearly faced with total extinction and now has to fight against superhuman creatures. Even though Shingeki no Kyojin is more "modern" in its cast of characters, the two main protagonists are similar... aside of their looks and psychological disposition, Eren has his fair share of "Shinji, get in that EVA!"-moments.

Akuma no Riddle
add

Both anime revolve around a seemingly helpless character that is thrown into a brutal survival game. In both cases, they team up with one of the other participants and feelings start to develop. "Akuma no Riddle" only has 12 episodes, while "Mirai Nikki" is twice as long - but since both have nearly the same number of antagonists, their backstories and motives are much better explained in the latter. So if this lack of character depth was something you didn't like about "Akuma no Riddle", you should check out "Mirai Nikki". Even though both anime feature a lot of fights and bloody knives, "Mirai Nikki" is way more graphic and has some very dark scenes. "Akuma no Riddle" on the other hand has some cute yuri scenes.

Mirai Nikki: Redial

I think both are very similar in the feelings they represent: They are about a strong female character, who is living in a perfect world, but is nonetheless faced with the strange feeling of missing somebody that has never existed: Someone who was integral in creating said world, but who has been forgotten by everyone else.

Mahou Shoujo Madoka★Magica Movie 3: Hangyaku no Monogatari
add

Both movies are focussed around the theme of living in a perfect world that was created by someone who is no longer present... but nonetheless, people who were close to that person feel a certain emptiness and longing. Also, in both movies the main protagonist is a strong-willed female character. The main difference between them is of course that Steins;Gate features time travel, while Madoka Magica is more focussed on alterations of reality.

Both anime have very simliar protagonists: Shinji and Yukki both have very low self-esteem and problematic relationships with their fathers. Both have a characteristic fear of rejection, however Shinji's psychological complex gets a more in depth analysis. What sets both of them apart is the type of deuteragonist they employ: The other two main characters in NGE serve primarely the developement of Shinji, while Yuno Gasai - the deuteragonist of "Mirai Nikki" - is a very interesting person on her own right and maybe a "better" version of what Rei and Asuka in NGE could have become.

Mahou Shoujo Madoka★Magica

Both anime are about teenagers being forced into difficult/ life-threatening scenarios against their wills. Also, both of them at first seem like your basic "teenagers in mech-suits fighting against evil beings" or "magical girl" series, but sooner or later show a grim/ twisted turn on the genre. NGE has more a main cast with more psychological traumas, while Madoka has more dynamics between the characters. Finally, both anime have a slight yaoi/ yuri undertone in the end, but Madoka expands more on this (tying into the previous point of having more fleshed out interpersonal relationships).

Shiki

Both are horror-series play out in a small rural town, where people die or disappear in mysterious ways. The main difference ofc being the time a new watcher needs to understand what is happening - few shows throw as many red herrings as Higurashi. Also, even though Higurashi is creepier, I think Shiki is more depressing than it is scary.

Both revolve around a protagonist who doesn't want anyone to get hurt but gets thrown into some sort of "survival game" nonetheless In turn, both feature a mysterious girl who protects said protagonist and seems to have very deep feelings for them, even though they just recently met. I won't spoil the ending, but let's just say they have the same "vibe".

Basically: "Mirai Nikki" = "Elfen Lied" - Loli + Yandere Both anime share a pink-haired crazy girl with a desire to be loved and killer instincts as their protagonist, so if you liked one of them, you'll surely like the other. Even though both series weren't shy to show nude women, "Elfen Lied" had a bit to many loli scenes in my opinion, most of them felt unneccessary.

Mahou Shoujo Site
add

The biggest similiarity are the "magical" objects the protagonists receive and the ensuing "survival game". If you like to watch mentally deranged characters do horrifying stuff while looking cute, this one's also for you. However, unfortunately, "Magical Girl Site" does not have a yandere character - even though Yatsumura could have well become a lot more like Yuno if she went through the same events as her, so they're still similiar. Also, there are a lot of depressing themes in both anime, concerning bullying, suicide attempts and rape.

Both "Death Note" and "Mirai Nikki" feature intense psychological warfare between characters in a life-or-death-context. Both feature devices created by a higher power (aka the Death Note and the Future Diaries) which can be used to outsmart the advisary. And of course, both feature a crazy, beautiful yandere (Misa Amane and Yuno Gasai). The difference being of course, that Yuno is both yandere and cold-blooded genius, so more of a mixture of Light and Misa - while the actual main character of "Mirai Nikki", Yukiteru Amano, is kinda annoying and stupid. "Mirai Nikki" is also way more graphic than "Death Note", which not only includes bloody violence, but also themes like rape and child abuse... just as a disclaimer.
