Both Gundam 00 and Code Geass R2 share a common storytelling interest in dramatically portraying how an attractive cast of young characters attempts to change the world through the use of terrorism and the two series deal with the consequences of these questionable actions. This leads to sudden shifts in loyalties, the rise of new enemies and the loss of innocent lives as well as unexpected revelations that will impact the audience's perspective and challenge their emotional investment. One key difference, however, is that Gundam 00 places more emphasis on showing the development of science fiction technology and its implications, especially those related to the concept of GN particles, while Code Geass R2 introduces a number of new mecha but doesn't really give much attention to the technological explanations. Another distinction concerns how much of Code Geass focuses on the picaresque adventures of a lone hero who constantly uses over-the-top tricks against his foes, given that the story is predominantly told from Lelouch's perspective, which contrasts with how Gundam 00 places more emphasis on the collective actions of the core members of Celestial Being as a unit rather than on Setsuna himself. In short, you might get more out of Code Geass R2 if you are interested in the prospect of showcasing a tale of personal melodrama with exciting twists and turns. If you want a story that relies on old-school mecha elements and with stronger parallels to real world politics, then Gundam 00 might be closer to your preferences.
