The main characters are very similar. Both are very shy girls who have troubles expressing their feeling. However, while Sawako is just incredibly adorable in her innocence, Naho is a bit less dense and can actually act when she has to. The male protagonists both care a lot about the female protagonist's feelings and don't want to hurt them n any way, but while Kazehaya is a popular guy who cares about everybody, Kakeru is a troubled kid with suicidal thoughts. There is also a group of friends in both anime that supports the relationship of the main characters in various ways. Heck, even the character designs are very similar, what more do you need? If you liked either of those, you'll definitely enjoy the other.

Both movies are meant to offer a conclusion to their own series. They are mind-blowing, very very very weird at some points and they both mess with the order of the universe. Madoka Magica is easier to understand than The end of Evangelion, though. If you're looking for an unusual experience, check them out!
