Both shows revolve around mecha fighting bug like monsters that are invading earth. Muv-Luv focuses less on the bug killing and more on the politics and relationships behind the mecha that nations make to protect themselves from the bugs. Blue Gender is pretty much all bug killing goer with some romance tossed in. Both are worth watching if your into mecha battles and alien invasions.

While Kimikiss revolves around the main male characters and each of their respectable relationships, Amagami SS revolves around the single male lead and his interactions with each girl that has a crush or strong feelings for him. Amagami SS's story is made up of arks for each girl while KimiKiss is just one story that bounces between characters. Both have similar feels to them so if you liked one then you'll like the other.

The beginning of both episodes is basically the same. Both start out with a teen kid that meets a magical girl (or goddess). They get kicked out of their apartment because its "no girls allowed" and are forced to look for a new place to live. The Magic girl (or goddess) in both shows saves the day by using her powers to find a place to live. At the same time the main character starts to show signs of love for the girl. Sekirei also has elements from other popular shows tossed in, for example Fate/Stay Night and Elfen Lied. So the show is not entirely about love and romance, there is action and fighting.

The only real difference between the two manga is that in Love Hina the main character is trying to study and get into a University wile living in an all womens dorm where as in Ashita no Yoichi the main character is training to help better himself as a samurai and the dojo happens to be full of just women.

Blue Gender is about the earth being over run by over sized killer bugs and humanity fighting to maintain whats left of their own existence from being wiped out.

Both have an interesting story but have very close similarity's. Amatsuki is very slow at the start but begins to pickup as characters and plot are introduced.
