Both are philosophical, episodical stories about travelers exploring their worlds with about two or three stories an episode. Both feel like collections of ideas woven into a grand tapestry of thought. Both are easily masterpieces.

Grand Blue
|
Both have some degree of alcoholism and funny faces (I can't think of a better way to put it) that are so similar that I genuinely thought the same studio made both. Both are comedies, though Gokudolls is definitely dark humor while Grand Blue is more lighhearted.
