Iczer 1 chooses Nagisa to be a component of her war robot without discussing anything about it with her, gets her parents killed by being caught off-guard, keeps whisking her away to places without even letting her know what's going on, puts her in terrifyingly dangerous situations, keeps talking to her like they're close friends without having earned it, sticks her in a tight top and mini-skirt that keeps showing off her panties, and finally gets her killed.

Iczer talks like she cares about Nagisa, but none of her actions support the idea. It's like she's autistic and can't comprehend other people or their feelings. She ends up being impossible to like. I was really thrown out of the narrative when Nagisa somehow comes to love her despite all this.

To answer your question, Fronzel, Iczer-1 is an android with the nature of a Goddess (or at least that's somewhat implied by Big Gold's dialogue), which makes her somewhat unfamiliar with human nature (although she herself is pretty "human" in a sense).
There's also the fact that the Cthulhu were right about to invade (or rather, were already invading), which did not allow much time to explain things carefully and calmly to Nagisa. I think that it was all these horrifying experiences and how, despite everything, Iczer tried her best to protect her, that led to Nagisa forming a bond with the gynoid.

They explain in the series that the monsters were essentially biological weapons for the Cthulhu, which were essentially making a Body Snatchers-like replacement of the human population, slowly and steadily. Since there were already many of them on Earth, the Cthulhu had many of those monsters simply target Nagisa since they learned Iczer-1 had chosen her as her partner. If you notice in the final episode when things start to go down, the Cthulhu sort of "activate" all the biological weapons they have on Earth, which leads to pretty much the end of the world until Iczer restores it at the end.

My issue was that it was such as a rushed product, so there was more emphasis on Nagisa getting rescued and finding the will to fight. This was Iczer's war.
