Ending they are going to adapt and a question for gamers (Huge Spoilers for Anime only)

I have played Nier Automata completely and 90% Nier Replicant, I do not feel like playing Nier Replicant anymore because of continually doing the same missions over and over but I will complete it after watching anime. So I still do not know the truth behind Yorha completely. Anime is providing really detailed information which even the game lacked. So I think they will tell us more about Yorha's history in this season and I will wait for that but still, I want to know about Nier Replicant's final boss. And this is my question for gamers, Who was that boss or what was that? Were the boy and his sister dummies for those shades? Sorry for my ignorance but I found Nier Replicant boring and repetitive so I want you all to give me a brief summary of its major plot.

To explain a bit further:
Ending E is unlocked just after you get both C and D, during the last time you watch the credits. This means you can choose A2 during the final fight from chapter select and then get ending E, as long as you already got ending D as 9S

Yeah, I can agree with that. Still, we can't even be sure if they are going to adapt ending C, D, a mix or if the opening is a complete bait and Yoko Taro has decided that the game didn't have enough endings and is doing something new
