Sure, I can explain the ending for you.

So, Clannad After Story is actually an anime adaptation of a visual novel, Clannad. Clannad has a lot of branching routes where if you complete a story arc for a character, like Fuko for example, you get an orb of light on your start screen to demarcate that you solved that character's arc. Each solved arc means that you are closer to unlocking After Story, and once you finish After Story with all of the orbs of light, you get the true ending. You ever wonder why Tomoya talked so much with Tomoyo, Kyou, his teacher, and numerous other characters? Well, that's because all of those characters have a story route to them in the visual novel where the character interacts with Tomoya, resulting in an orb when completed. I don't really remember how well the show depicts the orbs themselves exactly, like when they're shown and stuff, but I do know that both seasons show the orbs of light in them if you pay attention. I did find this example of Ushio looking at one of these orbs of light though from the show.

So, in the part of After Story where Nagisa dies of her sickness and then Ushio dies some time afterwards, that is the original ending in After Story. So, they die in the bad ending. But, because Tomoya found himself through his interactions with others, he collected all of the orbs. Remember those dream sequences with the girl and the robot? Well, that girl is a representation of Ushio and the robot is a representation of Tomoya. Tomoya is Ushio's parent, but also her spiritual guardian. Once Tomoya has all of the orbs, a miracle happens and Tomoya gets the true ending where Ushio and Nagisa are alive. Think of it like he made a wish for a second chance, and the orbs grant it to him. He gets his second chance to live out the life he wanted because he made a conscious effort to improve the lives of himself and the lives of others. I'd also like to point out that if you remember the scene where Akio and Tomoya are at the old hospital lot, Akio implies that he made similar sacrifices in his own life so Sanae could live.

Anyway, I hope this helps. It is somewhat confusing, but the show did a decent job conveying the messages and the plot from the visual novel.

The actual ending is that everybody lives yes. Nagisa and Ushio only die in the bad ending, which the show covers until the last episode. Pretty confusing, I know, but that's just a thing which happens with visual novel anime adaptations. Steins;Gate, School Days, and Higurashi When They Cry are also visual novel anime adaptations and they have similar moments of confusion for viewers.

From what I understand about the visual novel it sounds like the ending would have more impact if my choices brought me to this ending or that. But giving us both of them at the end of a linear story just felt confusing and cheap to me. I wanted to see how wrecked tomoya would be after now losing his daughter, but it kinda just feels like he wakes up from a bad dream… this would make more sense as the bad and good endings of a video game (especially the orb collecting aspect), but instead it just felt like a pretty lame ending to a show that I’ve just spent nearly 50 episodes watching. I’m not sure why more people don’t recommend the vn over the anime. All I really hear about is how the show will destroy me but I just felt detached and unsatisfied by the ending.

It’s essentially a wish to have both of them back alive and it seemingly a happens conveniently in that moment near the end of the story.

Thanks for the explanation. I have been wondering and pissed that the ending made After Story worse than ss1. At least Steins Gate explained and made it clear in the show. This one just made us have to do research after watching

The way I always thought of it was Tomoya's extreme anxiety when Nagisa was giving birth triggered a kind of psychotic breakdown where he just retreated into an inner world of worst case scenarios, so the episodes after that actually occurred in his traumatised imagination. To me, Fuuko became a kind of psychopomp or good angel who guided him out of these depths and back to reality.
That's just my take.
This anime really affected me when I first saw it,like it had a kind of supernatural healing power.

in episode 1 Nagisa asks tomoya if he "wants to go to a place in this town where wishes come true" she wasn't just reciting a line from a play, they live in that town and those glowing lights we see throughout the show are wishes. if you remember Nagisa died(almost) when she was younger but her dad prayed and wished at that spot where they built the new hospital and she was cured at least for the time being. tomoya did the same when ushio died. he wished for his family back. and it came true. they mention wishes and the orbs of light multiple times throughout the show. I thought it was pretty straight forward

@Dulonkk Thanks for your detailed reply, I just wanted to ask if you meant to say Nagisa instead of Sanae in the last line of your original reply?
