As far as I can tell. That's the place under the surface where previous Wakaba was pulling buildings up from. So perhaps Kemuri are tied more together then originally thought.

Since the 3 sisters were created with the Memory Leaf, I propose that the area under the surface is a memory storage as well, because previous Wakaba talks about trying to recover parts of earth history sort of thing.

First person died, and Wakaba (restored?) her. So It might be an automatic storage device, not just for earth things, but anything near it when it (dies?).

Certainly a lot more mystery left to solve. Would love to see a second season.

There's no need to prevent a happy ending. Pretty much everyone made it out fine.

Well, the way I see it is that even the writer didn't really know the entire background in detail. He just made it too complicated sounding, because it's a mixture of does and doesn't work.
To me the entire mystery was more like Wakaba is a scientific alien, with a ship on earth that tried to study humans by abducting some or using recently deceased ones, in an earthlike environment that he was building. Maybe he even wasn't human or alien at all and more of a program or android to serve something?! Who knows?!? Or it was all just heaven and he was the janitor there. Eitherway, they did a good job making interesting characters so I wouldn't mind a second season, even though the main issue is already resolved...
