In Koimonogatari, Nadeko medusa was defeated and her story stopped there. Her appearance in Koyomimonogatari is just an event that occurs before the events in Second Season series.

Why is Shinobu bound to Koyomi?
At first, Shinobu sucked Koyomi's blood and turns him into a vampire and her servant. Then battles happened. She loses her power and weakened. Araragi helped her by turning her into his servant, that is how Shinobu is bound to him.

I don't know much about this Gaen character, could anyone elaborate on who she is and what is her motive for me?
She is a senior to Oshino Meme, Kaiki Deishuu, and Kagenui Yodzuru. She acts as an observer to the town; watching all the kaii genshou (apparition phenomenon) that are arise around the town. Her real motive is yet to be disclose.

Will we be seeing Hanekawa Tsubasa again?
You will be seeing her again in Koimonogatari, though her appearance is not much there to be said. She met with Kaiki, discussing stuff about Nadeko's mischief and Araragi and Senjougahara's fate.
