ep 3/4 is actually the last one because she already knew about the human monument project there, whereas she heard about it for the first time in ep 5/6

also, ep 9 does not belong to the assistant arc (it's the one where she's on the island with the fairies) and could be placed at any time after it

actually the 3/4 is before the 1/2 cause she had her hair cut at the end of 3/4

Ah, I thought the chronological order was messed up when the Assistant Arc came. As he already had appeared in the manga magazine episodes.

For the unassuming fan, http://cks.mef.org/space/rtblog/anime/JinruiChronologicalOrder is an excellent explanation. It's unfortunate how mishandled the order of the story is, and while one could dismiss it as just another unconventionally odd element of Jinrui, I'd argue that it doesn't really work that effectively. It seems more like with Suzumiya Haruhi, where producers just want to end on a strong note.

Moreover, I think a chronological order would in fact make the series so much better. As the link suggests, E03-04 could be considered a commentary on the series itself, and with such things as the manga getting canceled and characters waking up from a dream being entirely applicable as a season (and likely series) finale.

Anyone who's reading this: Don't you dare watch the show chronologically first. They did it achronologically for character development reasons and it makes more sense to view it from that perspective first.

There are few character development "reasons" to support this. For example, we see Assistant's characterization and Watashi's relationship grow into something almost palpable by the end of the Time Loop arc, but then he makes a perhaps 20 second cameo for the rest of the series. There is this sense of discomfort jumping from arc to arc, as we have this new insight built from previous problems and resolutions, and yet we never see them blossom into anything truly wonderful. I see so much potential and I am at a loss for why it never becomes tangible.

Similarly, the last arc concerning Watashi's development is perhaps.. an odd placement. While a strong story itself, it makes one wonder how this fits with the rest of the series. Perhaps trying to end the series on an optimistic note? But I would argue that's not at all what the series is about, nor is its title indicative of this.

However, I do agree that one should watch the broadcast order first. I support this for two reasons: the chronological order isn't set in stone, and the atypical conventionality of it all is something I think all fans should experience. That way, they can uniformly give their own ideas about Jinrui, both around its strengths and its failures.

11-12 school
10 first day on the job
7-8 assistant
9 island
5-6 human monument
1-2 evil chickens
3-4 manga

If you consider the school arc to be a flashback, then you can put it wherever you want, really, but the events obviously took place before everything else. And as stated already, 3-4 must have taken place after 5-6, because the human monument project is referenced in 3. She cuts her hair at the end of 6, and her hair is short at the beginning of 1, and long again by the end of that episode, so since it's not short in any other episodes, there's no room for anything between 6 and 1. 9 must have taken place after the assistant arc because the assistant shows up at the end of the episode, but she seemed less experienced during that episode, so I'd assume it took place sooner than later, however it could also just as likely be between 2 and 3 or the very last episode.

Also, am I the only one that thinks this show is a lot like Alice in Wonderland?

This. I think the order is fine as it is. The school arc is the best way to conclude the series, in my opinion.

Don't watch it in chronological order. The school arc with Watashi's development is the best way to end the series because basically you want to get attached to a character first before seeing her backstory. It feels more compelling and thought it was a good move by the studio.

Wish I had watched it in the chronological order.. Nothing connected with me by watching in the air order and everything was needlessly confusing. As a result, finishing the show felt like a chore.
