As I understand it, this is complete canon in relation to the anime. But how filler is this episode in relation to the manga and how much was the original author involved in it? It's not like a new character or the beginning of a ship was something missing from the original manga.

It is completely canon. It covered chapter 84 to 89 of the manga, which is directly after the content of season 2. There was no filler as far as I could tell.

it's adaptation of next 6 chapter from manga after season 2 ends. U probably need to watch this before season 3 since that will continue the arc directly (unless this is literally the first 3 episode of season 3)

Then why is MAL calling it an original episode?

This episode is canon and it is a really good episode. A new character gets fully introduced and there are really key moments in terms of civilisation in this episode.

It is the bridge between Season 2 and 3. They might recap this in a short 5-min summary in Season 3 but I recommend watching the full thing

It was probably called that when MAL didn’t have much information on it and just assumes it was anime original. Don’t take mals description of the episodes as fact, or anything mal says, alot of the time they are wrong.

Um, I don't know how familiar you are with sci-fi history, but the "MC got frozen and went to the future" plot is one of the oldest clichés in time travel stories.

Here’s to the studio not pulling a kny and airing this as the first three episodes because it was canon all the way.
