While the storylines are different, both anime start out as a competition between magical girls, but turn into something deeper and darker. They both have a lot of action, although Raising Project has a lot more blood and gore.

They're both pretty short OVAs packed with action and magic. They incorporate mythology and philosophy with a bit of a twist (the second 3x3 OVA has more of these elements than the first). Unforeseen twists at the end in both shows. 3x3 Eyes has a better fleshed out story, more character investment & action (also gore). Shamanic Princess has a dreamier, art nouveau-esque style and a greater focus on magic. There is a romantic core around which both stories evolve. This is a more innocent love in 3x3 Eyes complicated by circumstance and a more mature, grown-up sort of love in Shamanic Princess. There is a bittersweet element to  read more

Both are dark themed magical girl stories, that have focus on touchy subjects.

the both can use magic, and the main character also has a best friend who wanted to love the main characters boyfriend ( not boyfriend actually. It more like a enemy who the main character is in love with).

Both are pretty dramatic and have a certain surreal feeling to their narratives. And both are about magical girls in a more mature setting.

While the plots are pretty different, both anime have a similarity in which the girls with magical powers are able to summon spiritual beasts to aid them in battle

Lyrical Nanoha and Shamanic Princess are action-packed magical girl shows that are aimed at a more mature male audience rather than a young girl one. Both shows involve rival magical girls fighting over a certain object (or multiple objects, in Nanoha), and include darker themes and events. Also, the main characters have a ferret partner.

Another atmospheric anime from the 1990s, it also dwells on the nature of right and wrong--in a difficult situation, what choices are the "right" ones? The ones that bring the least suffering, or the ones that serve the most justice?

If you enjoyed BSSM you may enjoy SP. Shamanic Princess can be considered a "dark" take on the magical girl genre. There is an underlying love story and a cute animal companion. ;o

Both of these have beautiful artwork and very pretty music. They also feature something of an unusual fantasy theme, something not quite as bubbly as your average shoujo.
