Beauty and the Beast of Paradise Lost and Kamikaze Kaitou Jeanne are two fantasy manga with a lonesome female protagonist who has a complicated relationship with her parent(s) and therefore doesn't feel sure about love or what makes one attractive to others. Her love interest is a guy with dubious qualities but a bit of quirky quality to him, and has magical powers in both series (as opposed to the female lead having magic in one series but not in the other). Check these out if you want internal conflict within an extremely sympathetic MC.
