The concept behind the two is very much the same, an idealistic, martial art-knowing teacher is hired by a school to take over the problem class. The focus on Rookies is on the delinquent baseball club. The mangaka's the same as the Rokudenashi Blues.
New teacher is to deal with problematic class and who will eventually change the students' lives for better.
Both manga are about unconventional teachers leading various upstart students to redeem themselves. GTO is far crazier, while Rookies is more realistic. Rookies has heavy focus on Baseball, which is the biggest difference.
Both have a teacher as the protagonist and show the different relationships between them and their students, although Rookies is more focused on baseball and GTO in school life.
