Both stories about wrong choices and consequences. Aku no Hana goes deeper on the mind and loneliness of its characters; BokuYari relies more on relationships between them.
BokuYari deals a lot more with mature themes like sex and drugs. Aku no Hana deals with contained perversion. Both explore its themes in fashioned ways.
Kasuga is a niche nerd; Tobio is just your average guy. Both lifestyles define the way they deal with their problems during the story.
The motto is the same: Karma is a bitch and will make your brain melt.

Both manga feature a protagonist who does something terrible and tries to keep it hidden, but then gradually start walking a path to redemption when their lies start harming the people around them.
I believe Bokutachi ga Yarimashita appeals to the same audience that enjoyed Aku no Hana. Apart from the sex scenes which aren't present in the later which aims for a slightly younger audience, I still believe they have the same appeal and I'll explain how.
In both cases, you can find dysfunctional protagonists dealing with their mistakes (and crimes) and how that influences their growth and adulthood. Some of the characters betray or black-mail the protagonists.
While in Aku no Hana our protagonist is strayed from his normal life entirely by a psychotic girl, Bokutachi's protagonist is influenced by the reckless actions of a certain idiot "friend".
