They both have fighting and groups of good people and groups of bad people. The main characters are in organisations (of a description) and both are a good read (unless the sister starts to obsess over them - just kidding).
The principal characters are both strong, stupid and they would do anything for their friends.

D.Gray-man and Naruto are both popular shonen mangas with the same theme. There is a teenage boy with powers granted to him, and he is working with others to take down an evil organization. However, the reason why I think DGM is most similar to Naruto instead of Bleach or One Piece, is because of the extensive backstory and history. As you get further into Naruto, you learn about the sage of the six paths and Madara Uchiha and all of the shinobi wars. You don't see a huge history very often in shonen manga.
