Similar leading characters, an innocent, sweet, but spunky girl, and a boy who is mean to her at first, but then starts to fall for her. Also both feature elementary aged kids, and darker underlying themes. Finally both are magical girl type stories (but Gakuen Alice is more of a school drama), and both have an emphasis on special (or magical) children.

Cardcaptor Sakura has a similar premise (elementary schoolers with powers go to school). There are also similar characters (bright, well-loved girl protagonist, refined best friend, older brother figures, serious boy love interest) and there is a notable resemblance btwn the Mikan/Hotaru friendship and Sakura/Tomoyo friendship. Both include time-warps, cute school friends and overall, share many similarities.
