Little Busters and Mahou Shoujo Madoka Magica are both driven by powerful friendship and unstoppable antiheroes. Natsume Kyousuke and Akemi Homura are willing to go to the extremes while enduring feelings of hatred and betrayal to fulfill their ulterior motives, and their powerful story impact are greatly impressionable, as they're often considered to be the stars of the show by the end.
While the setting, genre, and characters differ quite a bit, both series' writers (Gen Urobuchi and Jun Maeda) come from a Visual Novel writing background and thus retain a similar storytelling style akin to Key's pattern of Slice of Life / Comedy =>Intense Drama.

Both shows are fueled by friendship, and take the viewer on an emotional rollocoaster in pursuit for the greater good, both stories disguise themselves in hollow shells, but once you fully break them apart, everything becomes clear.

I'd like to think that the general structure and concept of Madoka Magica was inspired by the Little Busters! Visual Novel, specifically the true route, Refrain, which this recommendation is an adaptation of. (You'll need to watch the first season of Little Busters! to watch Refrain, however)
It's hard to go into detail without spoilers for either series, but I will say that some overlapping themes are near identical. Mostly the struggles a single character will go through.

Both series are extremely well-written with their dramatic direction, compelling antiheroes, and strong sense of friendship. Both Homura and Kyousuke are amazing characters who are willing to go to extreme measures and suffer the emotions of betrayal, regret, and hatred to save their beloved friends, and because of their compelling stories, they end up taking the spotlight the most often. The format of both shows also have a similar story format and pattern of slice-of-life / comedy intertwined with immense drama & tragedy. Overall they're both wonderful drama-filled anime with a wonderful, well-written cast.
