Both Madoka and Fate/kaleid are rather dark magical girl anime that deconstruct the genre.The main character has to face the dangers of actually being a magical girl. Several of the characters between them are also similar.
At first, both anime seem like lighthearted magical girl shows. However, further into each series you can see a deeper, darker storyline develop. Madoka Magica is the darker of the two series, while Fate/kaleid is more comedic.
Both are a dark twist on the concept of magical girls.
Although Fate/Kaleid has much better animated fight scenes than Madoka, along with a better looking animation style, it's story doesn't meet the quality of Madoka's.
Plus, in Madoka, the girls are forced to fight witches or else, and in Fate/Kaleid, she isn't forced to fight, she just chooses to.
And Fate/Kaleid is bloodier.

Both feature a non-human character recruiting a young girl into becoming a Magical Girl. Both also show the struggle of being a magical girl and how the character reacts to such difficulties.
