-Both have characters fighting (with blood, sweat, and tears) for their destinies.
-The main characters in both anime have similar personalities: Madoka = Gon - Homura = Killua
-Both are dark, violent, and edgy, the difference is that Madoka is a magical girl anime while HxH is an action adventure fighting shounen.
-HxH has more lighthearted moments than Madoka
-Madoka is more popular (and overrated) than HxH even though Madoka has 12 episodes (and the Rebellion movie) while HxH has 148 episodes.
At first glance, they seem like pretty happy-go-lucky series to watch for fun and a bit of good action. As you keep watching, you realize that they're not happy series. Actually, they're closer to black holes. There's lots of drama, violence (more so in HxH), and dark concepts.
They both have somewhat childish and misleading art and character designs.
Main protagonist is a young naive person.

Both series start out happy-go-lucky, until the drama begins later on. Madoka Magica is shorter and focused on a psychological thriller side, while Hunter x Hunter takes it's action into more darker levels after it's given moment, while being less weirder.

Both shows take their own dark spin on their respective genres, turning their typical genre tropes on its head. Both shows also feature an underlying darkness that you have to watch through the entire show to discover.
Both have protagonists who are children. Also, both of them contain psychological elements. They both start similarly to a kids' show but eventually get darker. The two main characters have a very strong friendship. However, Madoka Magica is more of a thriller while Hunter x Hunter is more action-oriented.
Despite its childish and cute,light-hearted cover, once you enter chimera ant in hxh, the darker tone begins,while Madoka begins at ep 3
