The stories themselves are hardly similar, but there is an air of desperation in both of them. The main characters are both teenagers thrown into fighting before they know what they're fighting for; both characters have skills that cannot be compared to anyone around them. Ayato who pilots Rahxephon and must tune the world, and Kira who pilots a gundam and is considered the ultimate coordinator.

In both series, the main character is taken out of his normal life after meeting an older women (the onee-san type) and they are made too fight in a war even though that is the last thing they want to do in order to protect their friends. Also, they both do their battles using very powerful and unique mechas.

While the overall stories are different, how they start out is very similar - in both, the male lead meets a woman (Murrue Ramius in SEED, Haruka Shitow in RahXephon), who sets in motion a chain of events that causes said male lead to leave his home (Heliopolis in Gundam SEED, Neo Tokyo in RahXephon), and he becomes the pilot of a mecha, meeting a pink haired girl who happens to be a musician as well.
Also, Kira Yamato and Ayato Kamina (the male leads of SEED and RahXephon, respectively) are both very similar personality-wise, and both have moments where they become completely different people (there
