Both focus on a group of mature, out of high school, (almost all) female otakus/nerds that have trouble sharing their interest with the outside world and form a close knit group with crazy antics in a slow paced slice of life tone.

Both shows feature a mainly female cast of various otaku stereotypes and a cross dressing boy. Both have a young adult cast, Genshiken is set in a college friend slice of life similar to Honey & Clover, and Kuragehime is in an apartment building shared by the female otakus. Kuragehime is more comedic and has a faster pace, Genshiken is more dramatic and somewhat more serious (still comedic). The focus in Genshiken is on fujoshi culture, light hints on homosexual (both genders) and boys love fetish, where Kuragehime uses the the otaku more as a backdrop for it's main couple hetero Cinderella story.
