Both deals with alien invasion and (near) destruction of mankind. Both are equally depressing but have a very solid plot and character developments. Soundtracks are great too.
Both have a 'community vs. the enemy' feel to them. Though Fafner is definitely more developed in that regard in that almost everyone on the island is involved. Though in Zegapain the community is literally the last hope.
