Both films revolve around tentative teenage love, and both are very sweet, perfect for the hopeless romantic. However, Whisper of the Heart has a more upbeat and somewhat comedic, lighthearted approach, while 5 Centimeters per Second explores the other side of young love; loneliness, separation, rejection, and growing apart.
Generate similar emotions while watching: Both give a feeling of slight sadness on the way of growing up.
Both movies are romances revolving around teenagers made by powerful directors. But while Whisper of The Heart spends half the movie showing you nothing and aims for a happier approach, 5 Centimeters Per Second goes for a much more realistic take on teen love and is able to do it in a much more beautifully animated and enjoyable way.

Whisper of the Heart serves as a template of sorts for 'romance' anime - a lot of the same beats are hit for a middle-school(ish) age such as moving away and finding your direction in life.
5cm even has a (likely) nod to WHisper of the heart with a VERY similar shot of 3 library cards together....
