Even though the story isn´t a bit alike, the main characters are very similar.
Both have sad backgrounds and upbringins (their masters/teachers are a bit devilish and drunk) and both have an impressive kindness and strengh of heart, and both have the will to keep walking and protecting their loved ones.

The core cast of character personalities are very similar to one another (Allen/Kenshin, Lenalee/Kaoru, Lavi/Sanosuke), and the shows, despite having completely different storylines, have a similar feel to them, as they both start out somewhat silly and end rather seriously.
Plus, both are long series based off of manga that hadn't finished during its original broadcast time.
