As one watched the first episode of "Suisei no Gargantia", the humans must battle an strong, alien lifeform, the Hideauze. In "Macross Frontier", the humans also battle an lifeform, the Varja. In both cases they do damage but aren't able to win out.
Of course this is the only resemblance between the two. But it's a good start.

From the first opening scene of the civilization on a spaceship reminded me of Macross Frontier but more than that this is a piloting mecha anime taking place in space against a hostile non-humanoid alien force.

From both series, there's the setting of a space colony in which its technology seems to be more advanced than our modern times.
Then, there's the main male protagonist who certainly meets one of the main female protagonists of the series after a certain events. There is some strange origins related to the main male protagonist as well.
The series also adapts the usage of mecha warfare that brings out the action. There is also strong science fiction themes involved from both series.
Space colony, heavily science fiction setting. Humans do battles with super buffed "octopus" aliens, in mecha machines. Both series heavily focus on the state of the mind of the protagonist, who pilots the mecha.
