Both are epic mecha romance with a lot of action, great graphics and music composed by Yoko Kanno.
Both has a main character who gets somehow into piloting a mecha. Both has a "history" as MF has a "protoculture" and AE has "the Aquarion". both by the same studio and mechas are CGI the same way. The Abductors are like Bajuras/Varjas from MF who come and well destroy the world, Kagura is kinda like Brera but Brera is way more calm.

Both series contain the sci-fi theme with action.
There is a strange atmosphere going on behind the scenes that the protagonist is unaware of but soon discovers.
Speaking of the protagonist, both main characters are in a love triangle involving the two main heroine in which one of them has similar appearance in both series (Zessica/Ranka)
Both series has emotions, comedy, and a deeper story as the episode progresses.
Similarities:
- Both have Mechas and Intergalactic battles as the main theme.
- Both have a love triangle going on.
- Both have a MC with girl like features. (In one anime it's the hair and past, in the other it's just the voice (I don't dislike it) ).
Dissimilarities:
- While in one anime the MC chooses a girl, in the other it's more of a harem.
- In one anime they are fighting alien creatures, in the other they are fighting alien human people?
These are both great animes and i suggest you watch them both, you won't waste your time.
