Both have a pure fantasy adventure vibe to them.
Both anime have MCs of a young age with a boy and a girl going on a journey.
Merc Storia has a more lighthearted feel while Mahoujin Guru Guru focuses more on comedy. But they both leave you with a smile on your face.

If you like Merc Storia, chances are that you'll love Mahoujin Guru Gure, where another cute male/female pair sets out to a heartwarming fantasy adventure on which the grow by helping different people.
Both anime are fluffy, a little bit on the episodic side but with unforced character grows. They have cute art and over all a surprisingly similar concept.
Mahoujin Guru Gure also has some funny parody of jrpg games and a more complete story, what made it more enjoyable for me.
