Two words: mind trip. The similarities are countless.
Both series are slow-paced, psychological, complex, dark, surreal, weird, and mysterious.
Both deal with the supernatural, the human mind, technology (in Lain) and science/medicine (in GH), and various personality disorders and issues.
They share a concept of alternate reality, extra-corporeal experiences, what's real and what's not: even if not anyone can see it, there’s another world apart from the one we live in (in Lain, the real world & the Wired, in GH, the Apparent World & the Unseen World).

These series both have the same director, but there are also some other similar aspects. They both deal with psychological problems and have very interesting plots that make you think while watching each episode. SEL deals more with technology than GH does, though.

Ghost Hound <=> Serial Experiments Lain
Both shows center in a concept and work in its issues, deepening and applying it in real life (or mostly). Both are slow paced, thought provoking, psycho and worth a character study. Just don't lose your patience to them.
The atmosphere and overall execution are near identical and very hard to find in other titles. The distinction between reality and dream is not always clear. If you liked the presentation of Lain, but the story was too incoherent or too wrapped in symbolism and metaphors, Ghost Hound is a perfect recommendation.
Is the world we live in Real?
Serial Experiments Lain and Ghost Hound are two anime that trying to explore reality, the "real" world and an alternate world; a world of matter and a world of form; through exploring the psychology of characters. Both anime have a very similar feel to them not only based on the themes they try to explore, but also they share the same character design, slow progression of plot and similar feel of seriousness.

Shinregari: Ghost Hound and Serial Expiriments Lain have little similar in terms of story, but they share a similar psychological overtone. Throughout both series, the work of notable pyschologists are explored. Serial Expiriments Lain certainly relies on the pychological aspect more than Shinreigari, but you can clearly see similar influences in each show.
An expansion on the pet themes of SEL regarding neurology, consciousness, body horror, and relativity of human perception of reality.
