What you see is definitely not what you get when it comes to either of these series. In addition to a similarly dark atmosphere, storytelling tone, and soundtrack, both are heavily stylized stories that hide the true meaning behind allegory and symbolism.
In the case of Madoka Magica, these stylizations are primarily visual, using bright colours and children's toys for symbolic meaning. In Kara no Kyoukai, the stylization also extends beyond the visual and into the story-telling, by breaking away from a standard chronological order of events. As a result, the same feeling of mystery follows you from one series to another.
