You Always Get The Feeling What If He Would Be With Her Or Her. Both Stories Has Different Stories In Them. By Clannad I Counted The OVAs As Well.
Both have a similar vibe in that it involves 1 guy dealing with 5 girls, each having their own arc and story.
Essentially, the plot elements and theme are similar.

-Both animes's setting/story goes by an omnibus format, and have small arcs that can either or not be diverging from the central plot of the story (with the setting intact)
-Both can be considered BUT IS. NOT. a harem, since the anime concentrates on one heroine to the next.

Basically the same school setting; Clannad contains MUCH more Drama than Amagami SS; There is huge affection to the main protagonist from all females in both Series.

Both of them seem to be made from simulation game dating, although Amagami SS is an original work, but this is a game dating concept and Clannad is the king of game dating. Another similarity is that they have incredible ending, even married (sorry if spoilers)
Building relationships. Amagami SS and Clannad follow a student who spends their time building relationships, mostly with other females.
While Amagami SS is a offers slow and sweet stories with Junichi and the heroine of the arc, Clannad uses Tomoya and Nagisa to create plots where they help the heroine in need at the time.
Though both anime are sweet stories to see. Clannad is more dramatic and comedic than Amagami SS.
