Involve epic scale of universe-changing physics. We all know Anime physics is mysterious, overly bouncy boobs, swords always beat guns, midair direction changing, easy to rip girl clothing, etc. But no, this two shows talk some serious physics and unlike what mentioned above, is difficult to prove untrue.
That makes many audience think "this might be true" since it's impossible to prove untrue. The laws mentioned in both shows are time-space continuum, multidimensional and multi-existence stuff. Really difficult to prove untrue. This make both shows look as credible as philosophy teacher, which is actually not much, but more believable than most sci-fi anime featuring Martians, which

Both Tsubasa Reservoir Chronicle and Mahou Shoujo Madoka Magica are genre deconstruction anime that start out light-hearted and generic only to become unique and very dark.
It is not the anime but the manga that I recommence to all MadoMagi fans. Tsubasa RESERVoir CHRoNiCLE starts off as a cute shonen with a love story between Syaoran and Sakura (cf Cardcaptor Sakura). But at the very half of the manga (which corresponds to the Tokyo Revelation OAVs), things take a really darker tone.
Both series have similar themes (the price of wishes, trying to bring the dead back to life, temporal paradoxes due to travels back time, sacrifice, justice...), both series feature a lot of suffering, both series have great characters, both series surprise you with excellent plot twists.
