Both are about islanders' emotional struggle for survival in a mysterious and fantastical world where war is coming. Kujira no Kora is very pretty but unsteady on its feet, while Gargantia feels more polished.

In a world where people live on moving islands in an endless ocean, a soldier who has only known war ends up stranded in a peaceful society. There's an emphasis on a lost history and the antagonists are dogmatic militants.
Children of the Whale has magic and seems more centered around violent conflict. Gargantia has giant robots and spends a lot of time on mundane activities.
If you like one, you'll like the other. Literally the same concept: world is taken over by water/sand, humanity survives by living on floating ships/islands, character from "another world" comes along, entire cast is introduced to a new concept of their world, etc. Both are very good, interesting, and will grip you by the first episode! Highly recommended! At least give the first episode a shot. And know that it only gets better from there!
Both titles share almost the same setting: A drifting fortress with peaceful inhabitants who pick up an unusual individual.
