Both Gilgamesh and RahXephon have to do with remaking the world. In both stories the protagonists seek to keep the world as it was and the antagonists seek to create a new one. I won't say more so as not to spoil either of them.
However, it is important to note that in terms of story line, animation style, atmosphere, and setting, these two are drastically different.
