Both RahXephon and Persona have the main character thrown into a situation which requires them to fight for, at first, somewhat unknown reasons. However, RahXephon is more serious than Persona.

Both are confusing and dark, involving robots that only some people have that manifest at will and fight. The two main characters are also similar--quiet, relatively normal high school boys who are pulled into the weirdness at the start of the show. There are also mysterious issues involving the cities the two boys live in.
Honestly the many aspects of this show are extremely similar to Persona yet different. Both have a dark and complex storyline. The MCs, Shin and Ayato, both look very alike. They are strong willed yet not sure how to interact with their new family. In the shows, mechs and personas have similar roles and possess an overwhelming amount of power, but of course they aren't fully understood yet. Honestly once you watch them you'll be hooked.
