In both show humanity is trapped (Snk - in the walls, KnKwSnU - on the huge ship) and think that they are only left people in the world. Also government is hiding something important from citizens.

Children of the Whales strikes me as a shoujo version of Attack on Titan. Both shows incorporate apocalyptic world-building and humans defending themselves from wars from the outside world. They are both darker shows.
Both shows are action-packed, but Attack on Titan has overall better action sequences and adds more emphasis on them. If you like shounen action anime, AoT is your better bet.
Children of the Whales focuses on importance of emotions and has an overall more "shoujo" feel to it. The cast is primarily beautiful bishounen. If you're more keen on shoujo-style shows, CotW is your better bet.

These anime's are very similar with their settings as they concentrate on secluded groups of humanity, who end up being attacked by an outer force and must learn to combat against it.
