Both have main characters that try to find out who they are. Both have beings that choose kings and revolve around the same kind of era and place. Magi is more lighthearted that Juuni Kokuki (at least right now) and J.K. is rather violent.

The Twelve Kingdoms & Magi both have main characters (Aladdin & Yoko) gone to a unknown fantasy based magical world, where they are forced to participate not only in wars with other kingdoms, but also in civil ones.

Both are fantasy anime with worlds split into multiple distinct nations, in which rulers are chosen by special beings. They also both have people who have servants that are at their every command. In a sense, Djinn are to Dungeon Capturers what Kirin are to rulers (and ironically enough, Hakuei and her Dijin have the same voice actors as Youko and Sugimoto).
Both shows also deal heavily with war, though "Magi" starts off rather lighthearted before it gets to this.
If you like "The Twelve Kingdoms", I definitely believe you will like "Magi".
