Both series heavily feature sensationalised science (albeit FMA's is more fictitious) and they both also have young prodigy main characters who have a deep understanding and innate talent for this science. Both MC's have important family ties that connect them in unique ways to the world around them.

Science. Fullmetal Alchemist and Dr. Stone both use heavy references to science in general. Whether it be pure science or science used as a base for alchemy.
Plots are very different from one another but both have the same concept of trying to achieve the impossible. Dr Stone's sprint from the stone age to the current world era, FMA's journey of two brothers trying to find the Philosopher's stone.
Both are good anime with comedy targetted for the shounen demographic, though FMA has action, military and magic in comparison to Dr. Stone's sci-fi.
